Yes; for 'extra' files, it logs in and uploads the file using the full path and file name that you've supplied. It then changes directory to the folder that you've configured in the internet settings, and uploads the standard files just using the terminal file name. If the change of directory fails, it will simply upload the files where it is.

Hence, if misconfigured, it is possible for the standard files to be uploaded while extra files fail. It seems that with your server, the extra file failing causes the server to disconnect, so that the standard files cannot then be uploaded.
