I have a website directory called Weather as provided in the Cumulus help file but when I update web the files go into a superior folder , this being the home folder, one above public_html. I am using Joomla. How can I force the ftp to go to the directory I want - is there a modification required to the cumulus ftp file or whatever it does or any otehr means of forcing ftp to go where I want it?

You probably have the wrong path configured for the directory in Cumulus, so the 'change directory' fails and the files get dumped in the top-level directory. You probably need "public_html/weather" (without the quotes, and note no leading slash) or something like that.
