I've been reading the md, but I'm not sure I am doing it correctly, or it's not possible?
I'm trying to get the average rain total for each month

I would think we would need a tag like <#ByMonthTempAvg mon=[1-12]> which is the mean for requested month over the entire history for temps.
Just need it for rain like <#ByMonthRainAvg mon=[1-12]>
I don't see a way to do it with QueryDayFile.

No you cannot do that, it is a complex query rather than a simple one.
Even doing it for a single month, say April...
You need to get the totals for each April, then average those totals. So, two steps required.
The day file query tool can only cope with simple single level queries. To do what you ask you would need to write your own SQL query against the database - or use your own external database.

Isn't the logic for this already in the NOAA reports? They give monthly rainfall totals.

Well, they read the data files and add up the total for month of the requested report. They do not provide an average by month.
