Droping Cumulus templates

I have converted over to the Saratoga AJAX/PHP (BASE-USA with CU-plugin) from the Cumulus wepages. Now, how do I stop getting the files like index.htm, today.htm, etc from being uploaded to my webpage? It creates a problem especially with the index.htm page when I am using index.php now.

I believe if you untick "Include Standard Files" and "Include Standard Images" in Configuration, Internet, Files will stop them from being uploaded.
