Now that it's calmed down, you can stop Cumulus and edit today.ini to set today's high rain rate to zero. To fix your all-time records etc which will have been affected, the easiest fix is just to copy the ini files from the backup that it took when you ran it to change the station type (i.e. just before the 999 rain rate first appeared). Copy month.ini, year.ini, alltime.ini and monthlyalltime.ini from the backup folder into the data folder.
Optionally you can also edit Jan14log.txt to change the 999 rain rates in there to zero.

All done.
Overall a painless transition. Worst part was getting up to the Apex to change the Anemometer - and I thought it was the software that would give me grief, but that was a doddle.
